Rockstar is Investigating a Possible Car-Erasing Bug in GTA V

While they’re working to find a fix for the issue, the developer also encourages GTA V players to “avoid parking a car in a garage, driving one already in a garage, or getting in a default vehicle, when playing as a character other than the one with your upgrades.”
The company also offers players to be notified by email when the bug is live by subscribing to their website.
